Binaries go into blib/bin.  It shouldn't cause your problem putting a binary 
into script, but it might cause subtle problems down the road.

Are you using copy_if_modified?  It should preserve the executable bit.  Is 
the bit being lost when its copied to blib/scripts or when its installed?
