It happens with most contactless readers, some readers can read cards from 0 to 10cm, others from 0 to 3cm. Some readers can't read certain cards when they are exactly over then too, it may depend on the type of the card (type A,B,FeLiCa). Your reader hardware antenna may be simply bad and can't read the card if it's not in the expected position. One of the best readers I have tested so far is the SCL010 which can read mifare cards up to 8cm of distance and with some degrees of freedom.
