So, nothing changed on the Windows 2003 server, and just upgrading a client to Lion allows students logged in on that client to access everyone's documents?
So, yes, it seems that Lion just revealed something wrong server-side, either a bug or a configuration that is a bit on the edge.

Could you tell us a bit more about your server?
For example: through which protocol are the students folders made available? does this happen through a Windows standard server component or an add-on? which credentials do the students have to provide? what are the file system permissions, how are they supposed to ensure privacy?
