S processing is done in pkg/Makefile, i.e. S=.. can be used from
pkg-dir.
Besides that, your call is mixing up things.
make S=bootstrap is like going to pkg/bootstrap and doing make there.
make E=... needs some target (such as 'qemu') and is run from the build
directory root.
