I have seen this in the past as well but I think it has been because some link scans return entries in the device's link database with a bit flipped here and there, so MH thinks a link is orphaned and another link is missing. So, what I have done, if I know that links were previously fine and I haven't added or removed devices, is to do a couple other "scan all links" (or just for the one or two devices that are showing link sync issues) -- at some point the scan results will come back with no flipped bits and trying to delete orphan links or sync links will result in no-operations. Having said this, I'll upgrade to the latest and check my INSTEON links...
