Thanks for your kind reply.

The problem have not been solved yet since I set the heap size about 80% of
my free physical memory. Yep, protege 4.x can support several more powerful
reasoners, and I have tried there, which did not get such problem.

The reason why I still want to use protege 3.x is that I can edit and run
SPARQL and SQWRL query directly on protege 3.x. while, without reasoner,
the query cannot response some implicit results. Are there SPARQLTab or
SQWRL editor (or other similiar solutions) working with protege 4.x where I
can edit and run the query directly?
