If you can, you might get a better answer by providing the file that you 
tried to load, a description of what you tried to do and a description 
of what happened.  Based on what you have said I am uncertain whether 
you are having an RDF vs. OWL 2 problem or some other problem.  If I saw 
the file that you are trying to load for example, I would very quickly 
know if it can be loaded directly into Protege and what issues might arise.
