What you describe is workrave's default behaviour: If you do not use the
computer for longer than whatever your break duration is, then the timer
gets reset.

Just to be sure, open the preferences window, and make sure that for
each of the three break types (micro-break, rest break and daily limit),
the checkbox for "suspend timers when inactive" is checked.

Other than that, workrave should work as you request. Are you having
problems?
