I think Unity only shows whitelisted icons... You can whitelist all icons 
using the following command:

gsettings set com.canonical.Unity.Panel systray-whitelist "['all']"

(according to 
http://www.webupd8.org/2011/04/how-to-re-enable-notification-area.html. This 
information from 2011 might be outdated. I don't used Unity myself, so I 
didn't test...)

Workrave has a special unity indicator plugin as a replacement. Not sure if it 
is bundled with Ubuntu. If not you can install it from my ppa at:

https://launchpad.net/~rob-caelers/+archive/workrave

something like :
sudo add-apt-repository ppa:rob-caelers/workrave
sudo apt-get update
sudo apt-get install workrave-unity
