As with the cookie file, the warning is there to indicate that it's  
machine-read and machine-written, which means that its formatting,  
order, etc. is not guaranteed to be preserved across launches, and  
that if you make a mistake hand-editing it you may cause the file to  
be unreadable, and thus cause some or all of the data in it to be  
lost the next time it's read. It doesn't mean that it's arbitrarily  
deleted when the application is updated.

Everything in that file is your own blocking, whether you added it by  
hand-editing or in the UI (through cookie or popup whitelists/ 
blacklists).
