Last time I looked at Eudora (many years ago), I used to separate attachments from the mail itself upon receiving the email, and drop the attachment (decoded) into a separate folder, leaving the rest of the email (text/ sections ?) into the mailbox. Since the attached file isn't in the mbox file anymore, I doubt there's any way to perform advanced surgery reconstruction on your original emails...
