Well, I know it sounds a bit strange but I used to prepare my videos via avisynth (which is 
win32-native) and many sites talk about using frameserving in linux using this special software 
which interfaces avisynth (running under wine, this is why a win32 exe is needed) with native linux 
encoders (like ffmpeg, x264 and so forth).
In particular, recent ffmpeg releases do support native input via avisynth but *only* if you build 
it under mingw/cygwin (so in a win32 environment).
