One old software is http://virtualdubmod.sourceforge.net/ It is editor + convertor set Video to "direct copy" set Streams/Audio to direct copy same for Streams/Subtitles Thus you bypass convertor and only use simplistic editor However software is very old and might have incompatibilities with modern version of MKV and large sizes (original VirtualDub keeps up[dating, but it does not care about mkv) You may also try http://avidemux.org/ They make GUI similar to VirtualDubMod and same principles as above apply. Bypass convertor and use editor.
