Did it occur to anyone that mkvmerge has "merge" in the name because it can actually merge files together ? If each individual mkv file is really a Matroska file, then mkvmerge will have no problem doing it. In the GUI it's called "appending". Not sure how it works in the command line, but it surely works too. If your files are just cut parts of mkv files, then concatenating them should be just fine. Otherwise you need to use the same tool that was used to make the split files.
