Ok, so for that you will need to have a look at the readUserRights() 
method. Try to debug whats going on there.

If you are using the complex container, then for all intends and 
purposes for the client all groups a user is a member of which have 
subgroups will result it being like that user is a direct member of said 
subgroups. so the answer is yes. the subgroups will affect the values in 
the groupIds, groupRights and rights propertiers.
