In general we advise against using chdir...

Probably you'd be better served to do the following
env = Environment(TARFLAGS = '-vc -z -Cbuild')
env.Tar('base.tar.gz', [ 'etc/', 'bin/' ])

And remove the
env.SConscriptChdir(1)
