I found it a bit difficult to work with affine_transform in 3D and going off the stack overflow discussions linked in the issues linked in this PR, I made what I think is a nice user-friendly API: https://github.com/scipy/scipy/pull/20391. Pinging the listserv to discuss per lucascolley.
