First, I would compute a unit cell with no defect, so that you know where 
the band gaps and light line are.

(run output-efield output-hfield)

will output HDF5 files of the E and H fields for all of the bands.  You 
can then plot them using any tool that can read HDF5 files, such as 
Matlab, or use my h5utils package to convert the HDF5 files into another 
format.
