You can still simulate cavities in MPB for 2D simulation, just make a cell large enough containing your defect (basically, look at the change in frequency of the mode along the irreducible BZ). Because of band folding, your defect will be somewhere above the band cx*cy, with cx and cy the size of your cell (unit a).
For 3D simulation, you can run into trouble (see post above), but I found generally it works fine for the air-bridge type cavity.
For other types of cavities (heterostructure...) you should use Meep instead.
