I hope I am not too late.

did you compile HDF5 yourself? Recently I had compiled MPB,
HDF5, FFT and Vis5D under Cygwin. I had experienced the similar
problem with latest version of HDF5. MPB was not able to be
compiled with latest version of HDF5, but compiled well with
older versions. I do not know why that happens.

I would try to compile mpb with gcc rather than cc as well.
