The boundary conditions in MPB are always periodic.

Aperiodic structures are typically handled with a supercell approach.   
For example, with a localized mode such as a waveguide mode, because  
the field is exponetially decaying away from the waveguide, if you  
make the computational cell big enough the boundary conditions  
(whether periodic or whatever) are irrelevant because the field is  
exponentially small at the boundary.
