Is it necessary to fix fields phases when using (output-poynting)?

Dear all, I’m simulating a 2D square lattice of square dielectric columns with a defect (absence of one column). I intend to calculate the transmittance by means of the Poynting vector. When using (output-poynting), is it necessary to fix the fields phases previously? Is there a specific command to calculate the transmittance of light crossing a unit cell in a certain k direction?
