Funnily enough, if you use the CWYW toolbar "Find citation" interface
(the little magnifying glass on the endnote toolbar), rather than the
search library interface, you do search all the open libraries. It
isn't as nice, as you can't search just authors or just keywords and
this can be a problem if you are looking for papers written by the
author "Min" as it will match all fields with any word with those
letters combined in it... (like "MINimal") and it is a bit slow. But it
works and you can put in any two words, authors, etc and it will treat
it as an "and" function.

Top of my Wishlist features for Endnote would be the ability to search
through ALL of my endnote references simultaneously. I can search
through all of my PDF articles this way, so technically it shouldn't be
impossible.
One day perhaps......
