I received an email from Sophos Support: "There was an issue with the update of 3.93 and SAVI with third party products. It seems that the problem is with the glibc Red Hat ships. I ran the glibc-2.2 version of Sophos 3.93 against sophie and Redhat glibc 2.2, and it still gave the corrupt file results. Tis not just a problem on libc2.3. I might go back and try the non-libc2.2 Sophos if time permits.
