When sophie encounters an encrypted file it returns an error. I'm not
familiar with qmailscanner but maybe it has an option to let mail pass
when sophie returns an error.

Otherwise you can recompile sophie with the --enable-only-fatal-err
option to configure which will make sophie not report an error on non-
fatal conditions like encrypted files (and other errors). It should also
be easy to patch sophie to accept encrypted files but still return an
error on other non-fatal conditions. Look for
SOPHOS_SAVI_ERROR_FILE_ENCRYPTED in sophie_core.c
