This appears to be a simple problem of other markup plugins affecting your output. Check which ones you have installed, and try to make your geshi plugin one of the first markups in the list of your event plugins. It's suggested you remove the "Serendipity Markup" plugin, if you use GeSHi - that should make a difference?
