I'm using v1.1. It seems there is no way to link pdf files in HTMLArea via manage images. 
I think the problem is that s9y tries to handle pdf files like images, but is unable to generate a thumbnail for it.

If you click on a PDF file in the media database, you should be able to
get a result page where you can say "I want this to link to: XXXX". If you
enable that, a link should be made to your PDF file.

PDF thumbnails are only created when you use ImageMagick.
