It's still strange that the location of the partition would apparently cause corruption.
FWIW I also have a Samsung 512G card which seems to work fine under Linux but eventually corrupts under Rockbox after some time (on both the Fiio M3K and Shanling Q1) and refusing to boot ("Rockbox not found").
Linux doesn't have any issue fsck'ing it after Rockbox explodes, there are always a few lost files but apparently nothing majorly wrong. It may even be the same model as your card (I'd have to dig it out and check).
