I was going to point out the wiki page about TeXShop, which afaict contains up to date information and explains how to sync with multiple source files (I have double-checked the content a few months ago). I am glad that the instructions there, together with TeXShop's manual, solved the issue. For future readers, the wiki page has a detailed Troubleshooting section among the rest.
