based on the output from mutool info, the differemce is probably that
the with-png includes an image whereas the with-pdf does not.

Ie the with-pdf can be rendered at arbitrary resolution, but the
with-png has a fixed resolution image.

You would need to avoid using bitmap, graymap or pixmap images in
your TeX to avoid the issue.
