Damit weiß fontenc nicht, dass es die Libertine als Mathefont nutzen soll.
\usepackage{libertinus-otf} sollte alle deine Probleme lösen:
"With the package libertinus-otf the serif, sans, mono, and the math
fonts are set as usual. With the optional argument nomath there will be
no loading of package unicode-math and no math font setting."
