I noticed that as well, but I think the problem is caused by the way Acrobat interprets the pdf transition annotation. I am not sure whether pdf annotations provide extra parameters to specify the direction. As far as I know, it doesn't, in that case Acrobat is to be blamed fully for this. Maybe you can check out some pdfmark reference (type this into google) to see if there is extra flexibility. If there is, take the prosper command for slide transitions and modify it accordingly.
