And you should remember that ~/.profile is used by GUI but the
terminal uses ~/.bashrc (if you use bash). Thus if you start tex or
tlmgr from a terminal and your .bashrc does not read .profile, the
setting will not be visible. I have just ~/.bash_profile which reads
~/.bashrc if it exists.

~/texmf as well as texmf-local survive TL upgrade.
