Yes, I originally noticed this with \usepackage{libertine} and \usepackage{newtxmath}; I was actually happy to be able to reproduce this without any font packages…
(I just checked the two you mention; same story.)
(It’s very possible that this is platform or architecture specific; if anybody has another idea for possible differences I could test for, I’m all ears!)
