Help Installing TexWorks on OS x and using IEETran.cls

Hello, I have been trying to install additional templates to the TexWorks environment without success. I must first admit that TexWorks, TexLive, TexShop, and LaTex are all confusing. I have read a good bit online but still am lost. I see that TexWorks(LaTex) in general is a powerful tool that I want to use for writing as a PhD EE student. Now, I have downloaded the proper version form MikTex and used Macports to install tettex. I am trying to use an IEEEtrans.cls template and I have put it everywhere I can imagine in the OS x file system, but can't seem to use the template when I open TexWork. I am not sure if it is my setup or what is the problem. What I would like to be able to do create IEEETrans papers using TexWorks. I see some refer to it as Latex and Lyx. Where do I start?
