1. Create outside the normal miktex trees a folder 

<whatever-name-you-want>/tex/latex/IEEEtran/

2. Put your file in this folder

3. Add <whatever-name-you-want> as a new root in miktex settings (or
miktex-settings (admin) if it should be available for all users).


Alternative: Make a feature request at
http://sourceforge.net/tracker/?group_id=10783&atid=360783 
that a miktex package for IEEEtran is created.
