I agree, miktex-runtime-bin is the problematic package.

I managed to partially workaround the problem (within my usage scenario) 
by using lualatex (perhaps, xetex also works but I didn't test it)
and deactivating the on-fly installation of new packages.

Pdflatex (even without on-fly) seems having issues by itself as my 
graphic insertions (png) do not work, claiming
there is no bounding box. [seems it is processing towards dvi, not pdf; 
I believe]
