I tried to overcome the problems you mentioned by copying back the 
backup of my MikTeX 2.9 installation folder of early February, but 
PDFLaTeX was still a problem. Comparing the files in 
%AppData%\Roaming\MiKTeX and %AppData%\Local\MiKTeX I recognized some 
differences. For example 
%AppData%\Roaming\MiKTeX\2.9\tex\generic\config\pdftexconfig.tex had 
only one line content, in my MikTeX backup of 2013-02-05 it had nine.

So, instead of a file by file comparison I replaced the whole folders 
%AppData%\Roaming\MiKTeX and %AppData%\Local\MiKTeX with the backup 
versions, too, to get a running MikTeX.

Since a couple of updates, I had no severe problem with any of them, but 
this one was "challenging".
