I had problems too after I updated on a windows 8.1. machine,
pdflatex and xelatex crashed when used from my editor (but created a
pdf), lualatex didn't work at all. But the tex-versions were all
fine.

I got around the crashes by 
- synchronizing the repository in the package manager and installing
all new miktex-packages.
- recreating the formats
- recreating the wrappers with initexmf --mklinks --force
- calling updmap

I don't know exactly what really repaired the system (probably the
--mklinks call). 

(Attention: I have a single user installation, so don't have to care
about the --admin switches).
