I have the same problem as you with a portable version of Miktex 2.9. On my system it seems that the problem is that by default, Miktex has a new package manager that removes some crucial packages in the "miktex\bin"-directory. It is not marked as installed in the package manager, so when you run an update, it seems that lot of exe-files is removed, including mpm.exe.

I did a new install, but you can try to download a new portable version, and, using 7zip, extract "miktex\bin" to the similar folder in your miktex-install. (I choose not to overwrite any file).

Then you have to go to the command line, change to the miktex-directory, and hopefully you have miktex\bin in your path, as recommended. If not, add it using windows system tools.

Then you have to run the commands:
   mpm --update-db
and
   mpm --install=miktex-vc120-bin

No you should be able to start the package manager GUI from the icon-tray menu.

When I looked at the list of miktex packages, I realised that the following packages was not installed,
       miktex-mpmcli-bin-2.9
      miktex-qt5-bin
      miktex-bin-2.9

I installed them from the package manager, and then I could run a successful update of my miktex system.
