You might want to check the archive of this list.

We too have had this problem, and I had a lengthy 
discussion even with the xfig maintainer.

The behaviour might be considered a feature,
since you can use the same graphics for both 
you black-on-white paper, and a beamer presentation
with a dark background. 

Back to your problem: you might want to try to compose
some of your elements, this might change the color effect.
Even worse: we also had success editing the .fig files
with your favourite editor and re-order some of the elements.

The most annoying is the seemingly non-deterministic behaviour.
