It was kind of annoying for packaging upgradable Packages in Debian. (The reason is: When we started using VARTEXMF with some of our intermediate 2.0.2 versions, we had to use quite some effort to force this setting to be included in texmf.cnf, which on Debian is in /etc/ and therefore in the realm of the local administrator, and cannot simply be overwritten by package installation scripts.
