Such a system is a real pain for packaging. I think that there also should be
a directory where packagers can drop the file corresponding with a package.
For example in a redhat (don't know about other distros) there is an 
/etc/profile.d/
directory for shell scripts, I think it is a good idea.

A directory containing files with the same format than "htmlxref.cnf" would
seem appropriate to me here, still for packaging ease.
