You can make a detached signature using GnuPG (gpg from the command line).  An attached signature using GnuPG does not always work, and sometimes corrupts the PDF so it cannot be opened.

There is a tool that is claimed to work to sign PDFs: http://sourceforge.net/projects/portablesigner/ -- but I have never used it so do not know how good it is.
