I have removed the build files and replaced them with regular files,
then added a manual "makeDocConsistentWithAegis" script that checks of
the files, builds the documentation files, removes any built files no
longer present and adds any new ones. This strategy has worked well in
other projects, and so long as a remember to run this step at release
time (basically at branch closure time), all is well and good.

It would be nice to know what went wrong with the built files, though.
