Yes, I'd suggest you find out how they got there, and remove whatever
package put them there. This may be why why WinCvs can't detect a
usable Python.

Unlikely. Wherever your Windows directory is, it's in the path, so
WinCvs can find it.
To speed things up, if simply removing your Python 2.1 application fails
to allow WinCvs to find your Python 2.6, then uninstall that and try
reinstalling.
