Yes, the ignore-whitespace (and other diff customization) functionality in
ViewVC is all pretty much limited to the human-readable diff type.  If you
want to make this universal, though, you could do something as simple as
writing a wrapper script around 'diff' that adds the whitespace-ignoring
options.

(Though, it would be nice if ViewVC just let users tweak those options
themselves at runtime.)
