I removed the FC14 yum package of viewvc which was at version 1.1.10 and replaced it with the stable release 1.1.11 manually. The issues with annotation are now fixed. They have a particular line ending style that the "working" > files don't? They are of a certain file format? Offlist, I pointed Matt to ViewVC 1.1.11 and specifically its fix for issue #479[1].
