Best practices for sharing/branching?

I've got two versions of the almost the same ASP.NET website, the two sites have 98% common content. So here's the question: What is the best way to deal with the 2% that's different? I can "Share" the content between two different paths in Vault, and then I think I want to "Branch" a few individual files within those Shares, but it doesn't seem like Branching quite works that way... I'm sure I'm making a dumb newbie mistake, and missing some big picture concept here...
