Please see issue #31 [1]. The --include-empty-directories option was added to the *trunk* version of cvs2svn, which you should use if you want this functionality. (It is not yet included in a cvs2svn release version.) The cvs2svn-example.options file that comes with the trunk version also shows how to enable this option via the options file.
